I can't deny that for the Haruhi Suzumiya my favorite pairing it tied. Haruhi/Kyon and also Yuki/Kyon which I think is just really cute.
Out of everyone in the SOS Brigadge, Yuki is probably the one Kyon can trust the most. She was willing to alter the world to let Kyon have a happy normal life again and of course Kyon wouldn't just sit by and let anyone hurt Yuki. The two of them just have a cute interaction, wether you like them as a pairing or just as friends.
They even made a spin off manga series in the alternative universe in which Yuki has emotions and the main pairing in that is Yuki/Kyon. Granted, I haven't read too many chapters of it, but it's a fun idea to say the least.
